関連会社間で債権債務が両社間にあり、相殺を検討している企業がありますが、

民商法の条文上は、債権債務の相殺に関しては可能となります。

Under CCC Chapter 5 Part III Section 341.

If two persons are bound to each other by obligation whose subject is of the same kind and both of which are due.
they can offset that obligation.

ただし、銀行や、歳入局担当官によっては、個別で両者間の同意書を求めてくることがございます。

そのため、相殺を行う際は、関連会社であったとしても相殺の同意書を作成し、社内で保管しておくのが望ましいです。
